washed my denim to get mud off, but mud is still visible - but less than before - and still a bit smelly.
Should i wash again, and this time scrub? or...?

Do you have to get selvedge denim chain stitched, will it ruin the selvedge if you don't and just ask the tailor to hem them without additional information?

No, you don't need to hem with chain stiching. 
No, it won't ruin selvedge line.

Can tapering jeans greatly affect the overall looks of a pair of pants/ jeans?
and when giving my jeans to my tailor to be tapered, 50/50 chance selvedge could be messed up? any experiences?

Tapering only affects the jeans from the knee down.
When asking for a taper ask if they can taper from the inseam, unless you don't mind losing your selvedge lining.

I didn't ask to taper from the inseam so now i'm pretty scared about the ending result, live and learn though,

Wash them many times. They will eventually lose their wax, as did mine.

So the right leg of my new denim keeps turning in a bit. I have them cuffed and the selvedge line down my left side looks on point, but the right side its like too much towards the front of my kicks. I keep trying to fix the stacks and move it to the side but then when I walk it just goes back to its normal position. What to do?

Depends on how high quality your waxed denim are. Mine were kinda shitty, and lost all wax after 3-5 washes.

same with me. my left leg is stacking nicely but my right leg twists to the side a little :/

Before asking why I got my denim tapered, UO messed up my order and gave me straights, decided to just get them tapered because I was done with Urban's service.

Anyway, coming back from the tailor the jeans fit great now but the selvedge line seems to have been stretched; I knew that something was going to be messed up when getting them altered, but I'm curious to know what happen to cause the selvedge to become wider? I'm not exactly sure how to explain it, any input? I'm guessing there's no way to fix it?

edit: after looking at them, should I have asked for the original hem?

Original hem has nothing to do with tapering. Here's a quick fix.

Otherwise, don't cuff.

Just try your best to ignore leg twist. It has to do with whether the denim is left or right hand twill.

Definitely, just use some suede shoe cleaner (eg Jason Markk)
Taping is exactly as it sounds, take some tape (preferably wider packing tape), and tape the inner cuffs of your jeans.
No other solution to prevent bleeding (unless you cuff up so jeans don't touch shoes, or wash till no more indigo loss).

I just got a pair of denim with creases and wax coating. Do you know if the creases would be removed if the wax coating wears out? I really don't want that to happen because I love the creased look.
